Is there a tool to check whether or not a tune is stock?

Only way is to compare it against a known stock calibration.

I'm surprised there isn't a master list of CVN <-> Cal numbers. They're used with OBD inspection programs to indicate non-stock calibrations and they're used at the OEM level as well.
